چکیده

W a) " NA sizing is one of the most widely used analytical methods in molecular _6 42 biology and biochemistry, and it is a core method for genomic analysis. Many research, • toE health care, and forensic applications rely on DNA sizing. Given the volume of DNA C: sizing done and the associated cost, an increasing need exists for extremely rapid, high. throughput, and inexpensive techniques. Essentially all DNA sizing today is performed Z ~ by gel electrophoresis, although multiple efforts are under way to develop more effective 21P technologies based on entirely new approaches. One such effort is described in this n (D •article: the use of atomic force microscopy in combination with pattern recognition > software to perform DNA sizing. Initial results show that this approach can be c c compared with gel electrophoresis for some applications. Future work aims at CL .developing a practical, high-throughput DNA sizing system. (

Automated Dna Curvature Profile Reconstruction in Atomic Force Microscope Images

An automated algorithm is presented to determine the DNA molecule intrinsic curvature profiles and the molecular spatial orientations in Atomic Force Microscope images. The curvature is composed by static and dynamic contributions. The first one is the intrinsic curvature, vectorial function of the DNA nucletide sequence, while the second one is due to thermal noise. This algorithm allows to re...

UV light-damaged DNA and its interaction with human replication protein A: an atomic force microscopy study.

We have imaged a non-damaged and UV-damaged DNA fragment and its complexes with human replication protein A (RPA) using tapping mode atomic force microscopy (AFM). For imaging, molecules were immobilized under nearly physiological conditions on mica surfaces. Quantitative sizing of the 538 bp DNA before and after UV light treatment shows a reduction in the contour and persistence lengths and me...

Decomposition of Atomic Force Microscopy Images Using the Scaling Index Method for the Investigation of DNA Strands

The scaling index method was used in order to analyze atomic force microscopic images of double stranded DNA (plasmid PUC 8) adsorbed to mica. With this algorithm the image can be decomposed into constituents of different dimensionality, i.e. point-like, thread-like, and area-like structures, and residual noise. Special focus is on the evaluation of this method for the future automated analysis...

High-speed AFM (atomic force microscopy also called scanning force microscopy) provides nanometre spatial resolution and sub-second temporal resolution images of individual molecules. We exploit these features to study diffusion and motor activity of the RAD54 DNA repair factor. Human RAD54 functions at critical steps in recombinational-DNA repair. It is a member of the Swi2/Snf2 family of chro...

DNA deformations near charged surfaces: electron and atomic force microscopy views.

DNA is a very important cell structural element, which determines the level of expression of genes by virtue of its interaction with regulatory proteins. We use electron (EM) and atomic force microscopy (AFM) to characterize the flexibility of double-stranded DNA ( approximately 150-950 nm long) close to a charged surface. Automated procedures for the extraction of DNA contours ( approximately ...
